C&R Carry
I wonder what would happen if I was pulled over carrying a C&R handgun in the glovebox, and the officer ran the serial number and couldn't find it? I know they are only checking to see if it's stolen, but that serno won't be in the system.

Most serial numbers aren't in the system if not reported stolen. My Chief's Special was purchased before there was a computer system and others at gun shows in TN when I lived down there.
There is no national data base of who owns what guns.

The PSP has a database of all handguns transfered through PA FFL's.
They are comparing the Ser# to this and (assumably) a stolen gun database.

My reason for concern was hearing about peoples handguns being illegally confiscated because no serial number comes up when PSP, or other runs it. I wonder if this ever happened with a C&R purchase.
There is so much misinformation out there. I was once told by a dealer that it is illegal to carry a C&R purchased handgun, because it isn't registered. With the CZ82 making the C&R list, this could become a problem.

I got ya. I figured exactly that was your reason for asking.
The answer is no. The ser# being in the illegal database is not grounds for trouble.
That said, as delta pointed out, there CAN be the amazingly ignorant LEO that will make an issue of it, just like they could make an issue of anything else not illegal (like OC )
The dealer gave you bogus info, as your aware. Ignorant dealers seen to be as common as ignorant sheriff's I'm afraid
