Firearms and expended projectiles examination is not magic, voodoo or bullchit. Those who do not understand it have probably never peered through a microscope and have no appreciation for the minutia world.
Two objects cannot contact with force without a transfer of materials occurring. That transfer upsets object 0ne which sheds some and gains other, and upsets object Two by the same process. That change applies to machine tools. If it didn't, tools would never wear out.
The tool used to bore a barrel leaves traces of machining in the bore caused by the minute imperfections of the tool. It also changes the marks on the tool. Each time the tool makes a new bore, it leaves a different set of markings. The same goes for rifling tools and the rifling the tool produces.
Ergo, each rifled barrel is as unique as a fingerprint. The bullet that traverses picks up markings from all these imperfections. It being softer, the bullet gets all the change while the steel barrel changes so minutely, the change takes place over a long period from thousands of rounds. Thus, an expended projectile intact enough to examine, can be matched to the firearm it traversed by firing another appropriate bullet and comparing them microscopically.
Any agent who would say the process is smoke and mirrors would be a class one asshole, or class two if he really didn't know what he was talking about.
If it was smoke and mirrors, the courts would not accept the expert testimony, much as they won't admit polygraph results.

I have heard that after a gun has been used in a killing it is then "hot" and is shipped off to Mexico.

Several swipes with a stone and the micro stamping is gone. This is the same goal as the "smart guns", add cost and be a pain the ass.
