LTCF only pertains to "firearms" (ie. handguns, sbr, sbs). To legally transport it you must keep loaded magazines in a separate compartment of the case, or anywhere other than the compartment that holds the rifle.

A rifle with a barrel length 16" or greater is illegal to have loaded in a car. Please look up "loaded." A loaded magazine is an issue. It must be in a separate compartment.
If your AR has a barrel less than 16" then it is a pistol, AOW, or SBR. Those are OK to carry loaded in a car with LTCF. But the latter two are NFA items.

It must be unloaded, doesn't matter if you have a LTCF or not.
Unless it is a short barreled rifle (barrel less than 16", or OAL less than 26") then it meets the definition of a firearm for the purposes of your LTCF and you can have it loaded in your car with a LTCF, assuming of course that you are NFA compliant, tax stamp etc.
