Between the two, both being FMJ:
9mm FMJ would generally have deeper penetration due to smaller frontal area and usually pointier ogive. But the 45's momentum shouldn't be overlooked, and may match or exceed the 9mm.
45 FMJ would make a bigger hole and dump energy more into the target
about a tie on energy and hydrostatic damages occurred from it.
Personally, if all I was allowed was FMJ's - I'd grab the bigger ball 9 times out of ten.
But throw in 9mm JHP's against FMJ 45's - I'd take the 9mm. The 9mm JHP will open up further than the 45 FMJ, thus dumping more energu and causing more trauma.

I think that is pretty "iffy", ie, if it opens. The .45 starts out big and slow, it will push a large destructive tunnel through a body, this is almost guaranteed (although not quite). The new 9mm Hps are light years ahead of 9mm ball or even 10 yr old HPs. That being said they have to open to be effective. the newer ones with plastic tips have a very good reputation for consistantly opening, that being said do you want to believe a 9 will open of know the .45 is already pretty big. Add the possibility that the .45 may open and I think oneof lthe new .45 HPs are best of both worlds.
I, personally, carry a 9 with considerable confidence, then I am not carrying a .38+p, however, if I knew I might have to shoot for real I think there would be a .45 with HPs in my 1911. That is unless I could have a 12 gauge or a quick trip to somewhere else.
To answer the original question; I think it is probably a wash between .45 FMJ and 9 HPs of the most advanced type. However, why limit oneself to FMJ?
